Bamboo flooring and 1/2" gap for expansion

I installed 1/2" bamboo flooring and it required 1/2" gap around all vertical surfaces to allow for expansion. All went well. I installed and additional 3/4" molding on all my trim to cover up the gap around the room. The only place I have issues are where I have bi-fold doors and where there is door trims. What have others used to fill in these gaps. Some have said to use caulking that matches as close as possible to the flooring. But, by filling in these gaps, are you not defeating the gap requirement. Any ideas, or is caulk OK since it is such a small area compared to the whole room.

Caulking perimeter gaps is defeating the purpose of the expansion requirements. Like Nick said you needed to undercut the door casings.
