how can I make this filler blend in if not staining

My solid prefinished fools have taken a real beating over the last 7 years. I constantly have major traffic in my house as I host a lot of parties and events. The floors were a darker walnut and I want a natural finish anyway. We sanded the floors today. The floors are 5” #1 red oak. Once we sanded the floors we saw that there was a lot of filler used in the factory. The filler is a grey color. When I applied Bona traffic HD the filler immedietly turned black and didn’t look right. We then removed all of the filler from each whole and used new filler for red oak. The issue I am having now is after all of this work if removing and reapplying filler how do I hide it if I am not staining?

Does the filler match the planks ? get a little paint brush you use for oil paints and put a little on one patch and see what it looks like..
 
You can try some Ink pens to color over the spots to blend them in better , or if you have any extra boards you can make saw dust from Mix it with Elmers white glue making a paste and try that ..
 
I know a guy that used to use bondo. Yes, automotive body putty. He mixed small batches and used food coloring to tint the bondo for the knot, check or whatever he was filliing. Craziest thing I had ever heard of at the time, but it sure looked good.

Done that. Proline Tinting - lamp black is about the blackest dye you can get. Comes in other colors.
