We're replacing the floors in our home, have decided on a stained concrete overlay, and have two quotes from local contractors.

One of the quotes is to grind, patch existing nail holes and such, and pour one ~1/16" layer of concrete. The second quote is to grind and pour three layers of concrete in varying levels of coarseness for a total thickness of ~1/4".

Any input as to which is a better option would be greatly appreciated.

All things being equal as far as correct installation procedures; you might look at it from the wear layer perspective. You can get hardwood with wear layers from a sixteenth of an inch to a quarter of an inch in most cases. Which works for you really depends on your needs. The longer you intend to keep this floor the thicker your wear layer should be.
